SPIKE: Automate Boilerplate updates

We should investigate how to apply updates and patches to cookie cutter

• Investigate Cruft (https://github.com/cruft/cruft)
• All cookiecutter project should have a version number, so we know which version of the template was used.
• How do we deal with Custom edits - Do we create "Do not change" template parts with a _ prefix?
