Configure channel to use when stitching

The pipeline used to use the last channel to calculate offsets between slices. Now it is using the channel with more signal but still fails because it may not be the best channel (e.g. channel 3 even with more signal may not have the best information or the fluorescence vary too much across tiles).

Let the user choose the channel to use if the automatic selection fails.
